So here's a question, are these holes at the top of the doors supposed to be open for drainage or did the factory forget to pop in inserts?

Mine were open. I plugged them with rubber hole plugs.

The holes are for mounting the soft top rails. See this video at 8:00:

Mine are open too but, IIRC, two of those holes are used for the bolts when I put on my BesTop Sunrunner top for the spring/summer/early fall.

Those holes are for several accessorie, like inside roof mounted handle grips and the Sunrider soft top.

Thanks guys good to know. Guess I'll rifle through the rubber plugs in my pop's workshop and see if I can find some to fit it.
