Your alternator is not designed to charge a LifePo without a DCDC BMS inline. Doubt your battery has this built in. Why did you install these?
The charging circuit is designed with a profile for AGM batteries. Remove the external voltage regulator that you added.They have a BMS. They are marketed as auto batteries that can be used in any vehicle.

They said their system is just an on/off switch basically and their kit shouldn't affect whether or not it charges. It doesnt care or know whaybtype.of battery is in it. He suggested I check the voltage at the alternator fuse and at the battery to make sure charge is actually making it to the battery and that its possible the battery bms is not allowing the battery to charge because the input charge is too low.Contact Genesis and ask them about using the batteries with their dual battery kit.
Swap the batteries and put the AGM back and see how the system behaves.
If you did not blow a fuse, and all you did was swap the batteries, it should work.
