I couldn’t find anything on this specifically. Does anyone know what the difference is or if it’s just tuning?

Tuning, probably a cam and head change. Not uncommon when you have the same engine in everything from minivans to your "muscle car" platform and pickups. Ford does the same with the 2.3T that's in everything from the Mustang to the Escape and the new Bronco.

I doubt it has any internal differences,
just the tuning.
The claim is that the Jeep doesn’t cool sufficiently for the extra power.

Perhaps oil pan size as well?
Cooling can be a factor - ask anyone who builds up their muscle car an appreciable amount if they have cooling issues. Most will say yes - you burn fuel for energy. For more energy, you burn more fuel and that releases heat - BTUs, which the cooling system must remove. For ordinary driving likely a non-issue but if you use that extra HP for towing - I wonder.

So why is my wife's WK2 with the 3.6 rated to tow 200 pounds more than my JT?
Her tow rating is 6,200, mine is 6,000
I would bet her payload rating is right up there, too.
