Problem is I went to the store. Then next morning nothing… except dome lights…
Is it feasible that there could have been an attempted theft of the vehicle while at the store?
Or at any other point prior to the failures for that matter?

?
Just trying to think in terms of what may have provoked the failures. What may have happened while in Kentucky.
Were you off roading or was it just a highway trip?

At some point around mid year in 21 Jeep assembly flipped the two negative cables where they come together on the main battery.
Previously, the smaller cable could always be trusted to be the one that went down and under the PCM to the AUX battery, but after the flip it's now the larger cable that goes to the AUX battery.
I don't know if a mechanic who's changing out both batteries at the same time would reconnect them wrong, or if that even would make any difference, but it's worth looking at in this case.
Also, if they did remove the PCM it's probably a good idea to make sure that they properly reseated the plugs and that they got the cables reinstalled in the right places and orders at the terminal block.
It's not profound, but the terminal connectors are labeled numerically.

I'm guessing that this initial problem stemmed from a battery failure, and that now that the batteries have been replaced, that there's either an installation error or they haven't been properly charged yet.

Like the man said, Internet troubleshooting can be tricky, but 20 years in desktop support has taught me that human involvement means anything can and will get bumped, shifted, unplugged, moved, and guessed at.
Batteries had power at time of event… don’t know why they changed them…. Cheap multi meter but showed voltage… tow truck driver tried to jump… made no difference

And start all over again?
So far they have proved they don’t know how to properly fix a vehicle. A competent dealer knows how to take the info of what happened, what has been done, and start their own diagnosis from there. You would not be “starting all over”

That is a good point but only thing that would be different is I could go see it sitting there.. the dealership has kept me in the loop but know I can’t just walk in and see… only difference

Maybe on topic or maybe slightly off and 100% the reason I was looking for a 2017-2018 JK. I had a Chevy less than 2 years old, still under warranty, low mileage and every bell and whistle available. I developed some kind of electrical gremlin kinda like you.

Two different Chevy dealerships and it wasn't me getting pissed and taking it somewhere else - dealer one threw their hands in the air and towed it to another dealer themselves.

I bought a JT in March 22 with as little electronics as possible and had a minor issue right off the bat and I'd just had enough. I traded it in on the latest model/low mileage JK I could find.

My wife thinks I'm crazy and her vehicle is still leather and every option available. Me I just hit some kind of imaginary wall with all the electronics on a vehicle. I thought about how simple all my Harleys are and I literally just change oil.

The only doo-dads I have on my JK and my wife literally put her foot down on these is power windows and door locks. I gave my 04 Rubicon to my son and it's still going strong.

Problem is the JK has nearly as many electronics as the JT does, and it was more like the prototype. Look up JK christmas tree...

Even the TJ (your '04) had a lot of electronics behind the scenes that will cause problems (ask the guys who try to go all LED lights in their TJ about issues...).

It’s a pain I know…
I have been in contact with a CUSTOMER Retention Specialist… at least they are trying… just want my truck back or another one..

I had a 91 f150 4 wheel drive as a beater work truck… 300 6 cylinder and standard shift I sold before we moved to fl… 300k miles and still going strong.. lol. Like to have it back right now…
