So a friend of mine has a commercial car wash bay, same as the self service car wash places, but heated and inside. While washing my JTR I kept getting mud, sand and small stones on the bed rock sliders no matter what I did. I finally got under the truck and found it open and full of mud and crud. Yes I was out in some muddy trails a few weeks prior, but there was also stuff from our VT trip months earlier, different color dirt.

Not as much, but found the same behind the front wheels in the fender. Keep thinking I should get mud flaps but the only ones I like are the RokBlockz but they are stupid expensive!

So the question is, how worried should I be about rust happening in the fenders?

mud, leaves, salt... all things that can cause premature rusting on vehicles. If you're the kind of person that goes through a new vehicle every 5-6 years its not much to worry about though...

I know what you mean about the mud, unbelievable. I put some weather tech mud flaps on and they do a good job. Easy to install and don't look bad.
