I had my JKU off road pretty much every other weekend back when I had it and had it in the mud or muddy trails quite often and I never had a issue with them staining. Now my stock fenders eventually got to the point where I could not get the mud stains off of them which is why I ended up getting them bedlined. If you spray them off in a reasonable amount of time after getting mud on them they won't stain. If you let it sit on them then your asking for it, but the same can be said for anything on your Jeep, including tires. I don't know how many times I let mud sit on my tires on my JKU only to eventually go to get it off and find that I can't completely get them clean.Back in 2015 when I bought my first Wrangler, a guy in my neighborhood bought one from a "boutique" car dealer in Dallas. It was sprayed front-to-back in bedliner, and the spray was tinted a grayish-blue to match the factory paint inside the door jambs, hood, etc. He paid WAY too much for it, but it was professionally done, and it looked awesome. Not sure how it aged over time because he moved. As RCKLNDR said, I would mainly be concerned about staining if you just spray them black. But then again, they may stain just as easily with a lighter color.
