Is there a correct sequence to plugging the doors back in? For the first three years, when I would plug my doors back in they would all work. Back in Dec. when I decided that taking them back off wouldn't happen for a while, my front passenger door would not be recognized by the computer. Three weeks ago, I had the program reflashed on a recall and all of the doors showed up. Now we just had a beautiful weekend and took all of the doors off. Putting them back on, now my driver's door isn't seen by the computer. What is going on?

i have not experienced this condition on my JT, but this forum and reddit have posts tracking it back to bent door pins. that is where i would start.

If it were bent pins, how would it start working again after re-programming? The truck was at the dealer for a warranty issue and got flashed. The passenger door hadn't worked in 6 months and now it does? And now magically the problem switched sides? When it didn't work, I checked the pins for straightness and depth. I also checked the doors with my multimeter and the two fronts were the same.

Do you use a tazer or other programmer (pedal, OBD2, etc)? I haven't read anyone else having issues such as yours not related to bent pins.

Sorry about ducking out for a bit. I only check these things when I'm bored at work.

New development, the driver side started working on its own. At first it just turned on the "push clutch to start" screen and later that night it came all the way back to normal. Interesting that it came back in stages.

This sounds like a CANBUS issue, if you've visually verified the pins are not bent. If it's one specific door, I'd double-check the wiring loom for the door itself. If you have a multimeter, check for connectivity on each wire in the loom. It might be an intermittent short.

Otherwise, check that everything is seated firmly in the STAR connector behind the glovebox. Then take it to the dealer for warranty.

It has since moved and corrected itself twice.

Yeah, this sounds like a CANBUS error. The STAR hub/connector behind the glove box is notoriously bad, but inexpensive to fix/test/replace. Replacements on eBay are about $10.

I'd bring it to the dealer if you're under warranty. Diagnosing shorts and such can be a royal PITA.
