@Gvsukids - Thank you for your reply. My first thought was the insanity of Mopar engineers? Drain tubes for water removal because that wasn't planned out when the cover was created, or so it it was my first thought.
But then I came back to reality.
"They are junk plastic covers" and that's perfect! Holes for wires because I will not be buying a tonneau cover with umbilical cords.

Yup, just body plugs. Should be able to cut around the edges and pop it out.

I drilled through it when installing the drain pipes to a Rugged Ridge hard tonneau. It was soft plastic behind the spray in bed liner. Gotta be careful when drilling because the bit goes through quickly and you could nick the paint off the back of your cab which would, I assume, risk rust. I know I was close when I drilled the first hole.

I appreciate the warning. I was interested in putting a house battery back there with a DC/DC charger. Looking for that place to run a cable back to the the main under the hood. Think this could be my evac point.

You have to carefully cut around the bedliner. You can then carefully pry it out. It clips in on the top and bottom, maybe the sides too. It has ribbing on the outside for stiffness. I was still able to cut 3 holes in it so that I could install 3 waterproof glands in mine. I sealed around those with RTV. I also resealed the plug back to the bed with RTV. These cables are for the starting battery to the DCC50s 4 gauge wire, DCC50s to chassis ground (under the spare tire on the frame) and a third cable for my external solar panel outlet.

I would remove it to make holes in it. You will need to properly seal the penetrations and it’s really hard to do that with it in place. You also want to work around the stiffening ribs.

Do you not already have a bunch of holes up there? I agree with what @Wolf Island Diver has recommended but on my 2020 JTR, there must have been a half dozen holes up in that corner already, there was even one or two that were the right size for me to get grommets into and bring my wiring through.

Correct, there are more holes. If memory serves me, I believe there are two on each side up at the top, at least one is threaded on each side too I think for the soft tonneau. I’ve got air inflation ports on either side of the truck going through those with brass bulkhead fittings. I think I’m using the threaded hole to secure hose hangers. So in my case I was out of holes. Running the 4 gauge through these upper holes might be an issue since they have to make a 90° down to run under the cab. Those upper bed holes are somewhat sharp if I remember correctly. Securing the cables would be essential and they need grommets or glands ideally. They would be good holes to run cable up to the top of the bed for solar panels, exterior lighting, etc.

Agreed, I made sure I had good chamfer on the holes and used glands to really protect the cables.

Just wanted @Great Offender to know there are options if he doesn't want to put new holes in the bed. For me, I emptied all hardware out of my bed which left even more holes, so I tried to reuse as many existing ones (even if they weren't optimal placement and required a little more cable run) so that there were fewer that I needed to seal.

Also if he’s doing a dual battery, he’s running a cover and probably no longer needs those rear tie downs. That’s another hole. There’s also another random hole on the side near the bed lights near the tailgate that’s pinky size. I’m not even sure what that ones for.

Yeah, those tie down bolt holes were a good spot. I ran stuff through those holes too! LOL
