Very likely a crank or main battery issue. People seem to jump on it being the aux battery when it could as well be the main or crank battery.

Has the main battery been charged and then tested (by a dealer)?
Before you start the truck, don't touch the brake pedal, press the big start button 2 times to put it in run mode without starting. Use the up/down arrows to get vehicle info and then left/right arrows to get voltage, or use the Off Road Pages to display the volt meter. See what the voltage is before you start it.
Then start it and see what the voltage comes up to.

You have the 2020, is that correct?
If so - 3 years is getting long in tooth for these batteries, especially depending on the use - frequency of driving, length of trips and so on.

I found roughly 12.4 volts to be cut-off on stop/start working or not on my 2020 but the aux switches should work clear down to about 11.8 volts if I recall the settings correctly.
I've been getting this code recently and thought hmm my battery is 4 years old and they say its fine but I think I am going to change it this week to be on the safe side. Anyone got any good recommendations on batteries. I'll search the web forums

The average life expectancy of batteries in the JT is about three years. Replacing them, at this point, is a good idea.

These are what I recommend.

I had the Aux Battery changed about 2 years ago after it went out and took the whole truck with it (LOL). But thinking maybe change both same time.

I bought a new old stock 2023 Rubicon and the start stop has never worked. The “not ready” is always up or other reasons it randomly gives. Is this a sign to get the AUX battery replaced, not recharged?

The first step would be to disconnect the negative cables and separately charge each battery. Let them sit for a while, with no load, and measure the voltage on each one. They should both read around 12.8 volts. Anything below 12.6 and that battery should probably be replaced. If these are not regularly driven, or kept on a maintainer, so the batteries stay charged, they lose capacity and die sooner than they should.

Well got both batteries replaced but oddly the readings I am getting on the truck read out are bouncing around from 12.7 to 13.9 then it will sit at 12.7 for a while then bounce back and forth. This is quite a bit different than previous when it was a constant 13.4 on the truck read out. I don't have any sort of stand alone reader. Will keep an eye on it to see if it settles down. But I am not getting the Auxillary switches warning anymore

This is normal. It has a 'Smart' charging system. The alternator output varies with demand, it is not constant like older vehicles. With batteries that are fully charged, you will see the system voltage go as low as 12.7 while it is running. When first started, it will go as high as 14.6 and then drop as the batteries get charged.
