So to update on this, the dealer did fix the back window, I'm presuming they removed it, replaced the mounting / weatherstripping material. Downside is we've gotten into winter temps and aren't likely to see rain any time soon to find out if the fix ACTUALLY works.

So it's sounding like I'm overthinking things, and unless the garage is VERY unusual, there shouldn't be a problem. But I will take the advice to call the hotel to heart and give them a ring to find out exactly what the clearance is.
