I am sure you have, this would drive me nuts until I found it. It is hard to say where to start without hearing it first person, there is a lot going on with these Jeeps. I'd want to first make sure it is definitely coming from the engine/engine bay or if it's coming from something under the vehicle - maybe get a buddy to ride along.
It sounds like you hear it under load mostly, will it do it downhill with higher revs? If you have a timing chain tensioner or guide going out, a lot of engines get a rattle. My wife's Mini Cooper sounded like a box of rocks and after I installed a new/updated tensioner it was no longet an issue. On that engine, if you let it go, it takes the guides out in short order. Does shifting into 4wd change it?
I've dealt with a lot of rattles on my JT.... loose ebrake cables rattling, a loose heatshield that vibrated against the frame, a rock in the frame and in one of my control arm hangers, my one skid plate bolt loosened up at one point, a loose visor panel that took a bit to figure out, and a tie down strap in the bed that I never thought could make the noise that it did.
Sorry to not be more of a help, I might as well tell you to check the vehicle next to you while you're at it, but when I am tracking stuff like this down, I always see what I can do to replicate it/change it/isolate it first and it sounds like you're headed in the right direction. If you think it's directly related to the engine and load, getting it to the dealer like someone mentioned is probably the way to go.
