Are your Cooper tires p rated?It's 500 lbs. heavier, longer, has deeper standard axle gearing and less slippery in the wind. Yes, you're going to see reduced mileage.
Tonneau can hurt actually because you're removing the negative pressure area in the bed. Myth Busters I think did some episodes on that topic.
If you want to pick up a little MPG, remove those heavy Falken tires and switch to something P-rated and more lightweight. It'll shock you how much you'll pick up.
