I'm not sure how many threads and videos I've seen on dead batteries and aux delete/bypass....so here's another! A brief history: bought a '20 Launch Edition a year ago and haven't had any issue. It had several upgrades to it already (bed rack, Decked bed drawers, winch, etc.) so seeing the Auto Start/Stop warning light on the display made me think the previous owner had figured out some workaround.

I've had to jump my Launch Edition a few times in the past week; after just connecting the cables, the Jeep starts and runs fine. I bought a new main and new auxiliary battery and wanted to try the simple aux bypass by removing the fuse and isolating the auxiliary negative cable at the main posts. Dropped in the new main battery, pulled the fuse, taped the negative and everything is great now - even the (A)! warning light disappeared!

After driving it for a few miles to allow it to trigger any codes if I missed something, my Auto Start/Stop killed the engine at an intersection and picked back up when letting off the brakes. I thought the aux battery was solely responsible for handling the Auto Start/Stop - am I mistaken or did I overlook something?

The aux battery is to help keep the computers alive when the start happens from ess. If you eliminate it ESS still works just off the main battery only

Leaving it the way it is now, may cause you some grief down the road. As Bleda has mentioned, the Aux is there to keep voltages stable when ESS is restarting the engine. If you plan on keeping the aux deleted, you should also keep the ESS selected off or have a disabler installed to keep ESS off.

If you have already purchased a new aux, why not use it. You will need to charge it and the main before putting it back to normal. Then reset the IBS.

I encourage you to do some research on disabling ESS and deleting the aux. Or just put it back the way it is supposed to be. Don't leave it the way it is now.

I eventually plan to get a Tazer to disable it permanently but until then, turning ESS off with each start up would be fine, right? If the goal is to remove the aux altogether to prevent future main battery drains, is this an acceptable workaround until disabling with the Tazer?

Yes, and Yes.
As @Lost1wing stated, he was asking if you still have the "new" Auxiliary Battery? If you bought one already, why not install it and continue on how you were previous?

Bottom line at the end. Disconnect negative Aux Cable and isolate it from grounding. Pull fuse 42. Turn off ESS on every start up. Drive it.

I'm hoping to avoid future main battery drains from the aux since I don't plan to utilize the ESS. The peace of mind in eliminating a potential recurring failure point is what lead me to just returning the new aux battery instead of installing it.
