Took out rubber mats to find the floor liner sopping wet. Lifted the liner and lo and behold there's a decent amount of standing water. Where is the water coming from and how can I prevent it?

Windshield seal leak, door seal leak, seal under the windshield assembly leaking, water coming in through cabin air intake, roof leak.

That’s what the drain plug is for…

Yes, but no water anywhere but under the floor mat
How much water was it? It's hard to tell in the picture. This time of the year you have car interiors getting pretty warm from sunlight and the exterior/underbody staying cold. If the interior temp is high enough and the temp is low enough or below the dew point between early morning to mid-day, you can develop condensation. I've seen it happen in my Ram when I replaced the carpet with the molded vinyl floor liner. It only happening under the floor mat is almost a dead giveaway since it traps the most moisture not allowing it to dry quick enough from temp changes.

Mines been doing that. One day I noticed a drop from the rear outside corner inside the truck. I have paper towels placed in the inside at the edges of the carpet and under the top edges. Waiting for rain. The one in the top right corner got wet. The rest are dry. My floor was soaked before I noticed it. Rains predicted tonight.

Driver's side was also wet but looked more like condensation like you're stating. The passenger side was sopping. I was able to ring out the liner 3-4 times and got a substantial amount of water each time.

Did you remove the drain plug in the picture or was it already out ? If out, that could very well be the source.

Make sure your A/C drain tube isn’t clogged……it can cause an evaporator to leak on both sides of the cabin floors!
Love those spiders!!!! Use compressed air to blow up into drain tube……

Or the “JEEP” lovers know all to well the song by the Cult! …..Rain! My 03 wrangler sings it every time a rainy day comes!!!!! The passenger floor board (or all weather mat) in that one collects a few ounces of water each rainfall event.

Some have reported leaks coming in through the back sliding window.
