This came on today. What could be the cause? The start stop would bring on the CEL?

That's not the CEL, its just the start-stop failure light

I drove with mine like this for over a year after I changed the main battery and left the aux. I finally fixed this by removing fuse 42 and disconnecting the negative aux line from the main battery

The CEL came on at the same time as the stop start light. Did you look at the picture?
Check the codes. Mines for a misfire on cylinder 5.

That is a sign that your electrical system needs inspected. Based on mileage alone, I would say it is time to replace both batteries. The ESS error light comes on when the AUX battery fails the startup test. The CEL may be related, and could be something else entirely. I would replace both batteries and go from there.

If you want guesses that could be terribly wrong, that's fine. But if you want helpful information, you need to supply a lot more information such as stored codes, the voltage of the batteries (go to Walmart and buy a $20 VOM and measure the voltage at the main battery when the engine is OFF)
The MIL (Malfunction Indicator Light - people still call it "check engine) means there's an error. That error could be a misfire, electrical issue, or any number of other things related to transmission, engine, whatever.

Get a volt meter, read the battery voltage with truck not running.
Get a code reader and check for the code that triggered the MIL.
There's your best advice.

Thx, it just happened today when I came home and unhooked my boat, so no I didn't do any checking. The engine is running normal, so say if there would be a misfire would that not be noticeable of how the engine is running?

No one will know for sure until a code reader is connected and the codes causing the CEL are read. The error light for the ESS shows the battery has failed the startup test. The failure could be a dying battery, and it could be from something else that is causing the CEL to also come on.

If it is still under warranty, take it to the dealer. If not, you should be able to get a auto parts store to read the codes for you. If it is something definite, start with that. Otherwise, I would start by disconnecting and fully charging both batteries.

Talk to the dealer on the phone and he said that when the CEL comes up the start stop automatically comes up and stops working.

The stock batteries are junk. Mine both failed in under 2 years leaving me stranded 17 miles into the backcountry.

However, I agree with everyone saying get the codes read.
