If the info in this TSB does not help, you could try narrowing down the origin point by putting a rag in the door seal to see if it gets wet when it rains.

I had a similar leak (from the corner of the Freedom top on the passenger side of my 2020) that would fill the passenger floorboard. It would run down the side of the seat similar to the seat water marks I see in the OP's photos. I never had the top off before this issue started, but I reset the top panels several times to see if the leak would stop. The gaskets were totally clean with no visible imperfections.

Unfortunately, I cannot report what a repair would be. My 5K mile truck was totaled at the dealership when I brought it in for this repair....
