Even this is a hotly debated topic. There are several mythbuster episodes where they test about every configuration you can think of (hard tonneau, soft tonneau, no tonneau cover with tailgate up, no tonneau cover with tailgate down, etc).The best thing you can do for fuel mileage is a hard bed cover. You'll notice a difference immediately.
Surprisingly, the setup with NO cover and the tailgate UP did the best. It was only a few percent, but the notion that the tailgate creates a ton of drag and kills MPG just isn't as true as people make it out to be. Their explanation was that the air flowing over and around the cab creates vortices, and that there is no steady airflow that makes direct contact with the tailgate.
