Dealing with the same situation right now as well. Bolts on all suspension parts have been double checked by me and a shop that I trust. Cannot find the answer. It was suggested by someone in another forum that the pinion angle of the front axle could be to blame. I know that I adjusted this prior to installing the upper control arms so I’m not sure. Going to pick up the Jeep from the shop later this morning and check the angle once again.

If I find anything, I’ll be sure to update my post and yours.

UPDATE
I'm a moron. (moron than off)
Apparently after 14 hours working on the Jeep in 98 degree temps during the day I got stupid after putting the wheels back on and only torqued some of the stuff down, while only tightening other items. The control arms being the 'other items' I only tightened. My friend brought in a 'real' torque wrench, and was able to break loose the rear control arms, and then we retightened them. The front control arms had apparently been loosening while driving to the point they were a good 3/8th of an inch loose in the two days since I started driving it. Everything is torqued properly now, noises are gone, ride quality is as good as pre-lift kit.
I can't thank each of you who provided idea's, theories, and answers to my post. Stop by after work tonight, I'm getting a keg, and steaks for everyone! :jk:

Just to confirm, your symptoms were clunking noises when accelerating and braking right?

Giving gas from a stopped position would give clunk. While underneath the Jeep, I couldn't budge the driveshaft. I could spin the control arm bolts by hand this morning. I believe they were getting looser merely by driving. Suckers are locked down hard now.

My jeep sounds like it’s doing the exact same thing. It’s felt that way since I bought it. I have an AEV lift ready to go on but now I’m thinking I need to bring it into the dealer before I put the lift on. I just thought it was normal ??‍♂ (I used to be a mopar rep. Nothing surprises me anymore. Yet I still buy them).
I also just had my engine replaced at 3500 miles.

I have an AEV lift ready to go on but now I’m thinking I need to bring it into the dealer before I put the lift on. I just thought it was normal ??‍♂ (I used to be a mopar rep. Loose sway bar end links? That's usually the first cause. With clunking when going in forward or reverse, I would check the sway bar links and control arms, front and back, unless you can tell the clunking is coming from the front.

Sorry to bring up an old thread, but why was your engine replace at 3500 miles!?
