I think lack of giving a damn from the service departments is what is getting OP upset.

Seriously? A brand new truck, I should have checked for rust on the shock bolts? The bed being misaligned is something I’d expect from a vehicle in a wreck, not something I paid $50k+ brand new off the show room floor and htf is an inch difference on either side “within spec”?

These are valid points and I’m sorry you are experiencing it. I’ll have to go check my bed tomorrow.
I was told by my dealership, who had no idea what to do and had to call the head engineer about my suspension, that it is within spec. That is my problem with warranties, most issues are within "spec". Glad I bought a mojave to be an inch taller on 3 of the 4 wheels than a rubicon. That rusted bolt also happens to be on the side that has sagging suspension. Once I notice a more driving and handling issues I plan on taking it back to have another look.

Don't be afraid to try another dealer as well. Often one will act/ treat an issue much differently than another.

Don't let this be an under rated comment. Go to another nearby dealer, let them know and see what their techs say.

Also I miss understood OP's post I thought he was talking cab to bed alignment,
I'd think a rubber spacer could solve his vertical alignment. But why the dealership wouldn't eat this cost just comes down to greed.
Same here. And if I'm being honest, it's getting kind of hard to follow this thread and see the actual issue. All the pictures seem to be of unrelated things.

I wouldn’t look at anything on it too hard. I.e. Unless I absolutely slam the shit out of my tailgate when closing it, one side is flush and the other side sticks out ~3/4”.

When I asked the dealer, that’s basically what they said…just really close it completely/slam the shit out of it.

Never run into that before on any other truck. I’m guessing it has something to do with the flimsy construction of the tailgate.

every truck including Toyota have their issues like this. coming from 40+ years being a Toyota guy I've seen this happen with the Tacoma and Tundra.

maybe not as bad as the OP's pics, but I have seen it.
Very true .. my buddy has a 21 Taco TRD pro ... Headliner dropping from factory, the 5spd transmission is absolute crap he hates it! A/C leaks water onto passenger floor on high humidity days. Well in FL thats just about everyday .. dealer made 3 adjustments with no answer. So he has a wet rag catching water under the glove box on a 60k vehicle. You can feel everything sweating behind the dash when A/C is on 😮 .. All brands have issues!!!

The Mojave is only taller in the front. The back is the same. It has a 1 inch lift in front only.

The bed issue is not new. I had a 96 F150 and the bed was "out of square". When I mentioned to a friend who owned a body shop he said 25% of all trucks are that way due to the assembly process.

It definitely helps when the right terminology is used. I've never heard a bed refered to as a cap.

The bed thing ok yeah that should be fixed. The rub marks on the frame…. Please never put your truck on a rack or go over anything with a good break over. And that one rusty bolt in the shock. Give it three more months every one of them will be rusty. I get it though brand new truck over 50k it should be all rainbows and unicorns for the first few days. And as far as your driver lean it could be a simple spring is clocked the wrong way or spring settle if it’s driver front from your weight.

Not sure about the OP but I think I will be bringing this up to the dealer when I get in for a new trans pan.

Here is a photo of mine. Taken from the same spot on either side. I am willing to bet the OP is the same

The pics make it look worse. Its about 1/4 - 1/2 inch difference between the two sides
You dont know how to take concentric pics
